Option 2 (original lightmap multiplied by a "colour map") is now up and running, seems to be going well so far. Advantages are that it's almost totally bug proof (as it uses the original light as a baseline), doesn't need extra sampling (so it runs fast), and simplifies the code a hell of a lot. Disadvantage (of course) is that it's not really usable (not at all in fact) as a general purpose light replacement utility.
Overall I'm quite happy with it, as a general purpose replacement wasn't an original goal, but just something that happened along the way.
So now I'm back to code cleaning and polishing things up.
