If you don’t kill the creatures below the floor, then the X won’t turn into gold pirates, and the door on the other end will never unlock. Also, those metroid-like creature blobs that you talk about are seen before this sequence. They’re seen in the very first mission that takes place below the main deck: in Sector 1, they’re in one of the first rooms. They remind me of moctroids: they can latch onto you and leach your energy, but they don’t have to be frozen and are easy to destroy.
